Why do pools sometimes mine empty blocks? I just saw a 3.25 btc with no fee, so I guess its an empty block... Which must be on purpose, cuz ain't no way the mempool is empty.

Its when they solve a block almost immediately after the last block, like seconds. I belive the template isn't filled out with transactions yet or something like that

Correct because miners don't communicate instantaneously. They batch their work. And pool mining has a few more hops between nodes and miners which ultimately make pool mining more efficient for finding blocks.
I wonder... If there's enough latency to cause empty blocks, will that alone force pools to be smaller when the coinbase is gone? Or low enough that fees are most of the revenue
