I've hatched a lot of eggs, only with an incubator, but never let the mom do the work.

Letting the mom do it all seems a much more natural, and effective way, even if there is some loss like in your case (but often the incubator is not 100% either).

It's likely a lower hatch rate will make the genetics much stronger as well.
