I spent real life days stuck in the depths on account of my missing paraglider and refusal to fast travel, so I learnt a few things about them. On top of that which you mentioned, there's the relationship between shrines on the surface and light roots in the depths. There will always be a root under a shrine. Only the surface ones. Shrines on the sky map don't seem to count.
Also, and the game tells you at some point, the large mines where you get stone tablets are located on the same place you'd find a city on the surface.
There might be more relationships like that; but those are the ones I remember right now.
