Is the browser confused? My understanding is that the vpn will encrypt all traffic..?

Yes it is confused. Onion connections are always encrypted. TLA is kinda redundant.

If you're loading a clearnet domain like test.com, if there is no TLS the tor exit node can see the unencrypted data.
