I've been asking the same question year ago and got no response.
But I believe bitcoin devs will find a way like always.

Lightning already does this. The standard unit is millisat on lightning.
There is no base settlement in sub-satoshi units. This is no different than paying $3.99 and 9/10 for a gallon of gas in USA. Nobody ever had a coin worth less than a penny. It is used for calculation and then rounded.
