I have done Paris to Montpellier - E1 .. it was bit confusing first time ..

No the train system is great .. it was probably the boarding station in Paris .. it had three ( or four ) levels .. and .. for the first timer it was overwhelming!
Yes Paris Gare de Lyon is a very big station with many stop areas, with +7 different trains types.
