Please help me understand the lightning network. It seems running a node for 6 years isn't enough to understand what's going on.

Transactions are referring to routed transactions, originating from elsewhere? If so, aren't that just nodes not knowing negative fees and ignoring the information?

Yes and yes. That doesn't explain why those nodes take the more expensive route, though.
