So how does highlighter.com actually work? Do you just copy / paste in the quote you want to highlight? Should you also include a link to the article or do you have to pull in the whole article somehow? Also how do you set up splits for zaps?

You copy the URL. Then you highlight text you want to emphasize. It will create a note with the highlighted text and the linked document on your Nostr feed.

Currently, it is in alpha testing. A popup pages comes up, and your notes are floating blocks. It does not seem yet to be a site that opens on its own, rather a popup you sign into.
Once notes are collected, you can post them to nostr.
