This has been fixed over time in Amethyst, it makes the experience much better. Muted users don't show up in the notification feed, or in replies when viewing threads. I only see them in the "conversation" main feed if I have the security filters turned off.

Feature request/improvement: concerning the mutes in Damus.
Right now, when someone is muted, they appear under the hidden note section in the replies, sometimes notifications of theirs are still in the notification tab. Would it be possible to completely hide them?
Also the temporary mutes (mute for a day/a week/), don’t seem to work either.
I want to actually mute, not turn the volume down 😂
