"Who is in fact the Commander in Chief at the moment?"
Jon Stewart has an obvious bias against Trump - which is perfectly fine (I'm rather indifferent myself). So, when even he refers to our *current* President Biden as "our *former* President" without a hint of irony, you can't help but ask yourself "Who is in fact the Commander in Chief at the moment?"
It's true that Stewart doesn't mind making anyone the butt of a joke. And, in this clip, the current administration is in fact his target. It's just that his reference to Biden as "our former President" is clearly not part of the joke. It just comes across as just a genuine Freudian slip.
