I know some clients delete hashtags from the follow list when either follows or relay list changes, but nothing from just updating Amethyst.

Hmm maybe it's Snort or Primal that's doing it. It used to happen all of the time. I noticed it again recently but I don't know what's causing now based on the new information you gave.
