Not sure what transmuter is, but you can just add your gmail smtp credentials to your btcpay server main email setting. We have a guide for getting the smtp credentials in our docs: https://docs.start9.com/0.3.5.x/misc-guides/smtp

The issue that I am currently having is being able to send an email to the customer after the invoice has been paid. This email would provide a download link to an item that was purchased.
I am currently using Gmail, and I have also tried following this guide here, but I am unable to see a 'Transmuter' setting. I do not see it in the plugins section either.
