Have you tried giving your little boy chewing gum on take off and landing? My Mom would do this when we were little as swallowing helps when the air pressure is changing on ascent and descent.

Awesome that you are doing it with your family. Any short term troubles will be rewarded with a great experience. The babies/ children learn a ton in these trips.
