I think Amethyst fails to clear the "new note" cache sometimes. So when you click on reply, close the modal, create a new post from scratch, it will end up posted as a reply, not a new post.
Or maybe I'm just bad with computers.
Yes, happened several times to me.

Oh, and not only reply, also works for quoted notes, that didn't appear in the new note text while writting
