It's hard for me to remember if I used Google Play, Amazon Aurora, F-Droid, or I sideloaded a .apk file. The installation system should only update packages that it installed, instead of downloading something and then deciding it conflicts.

I agree. Why is Aurora trying to update something it didn't install in the first place?
Always stick with just one. I recommend installing via Obtainium.
