Yes. A passphrase added to your seed phrase becomes a completely new wallet.
Nunchuck knows nothing about how your wallet or private keys are created so from its perspective, it's an all new wallet you are setting up, unrelated to your other one.
Also, Nunchuck does not know anything about your device. So each time you interact between the two, you could be using brand new Cold Cards every time. So yes, Nunchuck will treat your Coldcard Q with passphrase as a brand new device because it never assumes you are using the same device.
Remember, the seed phrase (and passphrase) is your bitcoin. The ColdCard is expendable and electronics cannot be made to be robust, so your MASTER copy of your wallet must be physical and robust. Your backup IS your master.
