I'm guessing it has something to do with relays but I assumed that relays were connected to the npub and not the client

Damus seems to show more replies. Especially when you've interacted with the original note

It's all over the place. For messages I see way more on Amethyst

Different clients use different relays and so will find different content at times
Relays are a client configuration. Some clients like Amethyst you can configure it yourself, some clients like on the Web you cannot configure it yourself but it's there.
I have same relays across 3 mobile clients and a couple web clients…
There is always something missing from one or another.
It has also to do with the various NIPs that may or may not be supported.
So I usually do most my work in one client then go back and skim the others to make sure I don’t have a stray reply or reaction I missed
I noticed that Primal removes a lot of replies. Relays are the same in two clients, but Primal shows less comments to same note. More fun (or sad) that 0xChat sometimes "losing" messages. In group chat one can see 3 messages, on another npub in the same chat there's 2 messages. That's a protocol issue, I think.
Regarding the issue of losing messages in 0xChat, is it happening in a channel or an open/closed/private group?
To be honest, I noticed this only once: from two phones of different npubs, the contents of the open group were different - one showed 3 messages, the other - 2. Moreover, these were messages from one person - it was your answers to questions of users in the open group. And one of them was not delivered. The difference between the two devices was in the connection - each had its own network and possibly VPN or Tor.
