I created a new wallet and saved it as a PWA. When I checked just now before funding it, it have a different 12 words.

This is a function of iOS and Mobile Safari, not Mutiny. Safari and PWAs each have discrete local storage.

Gotcha. If I upgrade phones or accidentally delete the app shortcut does it currently let you restore?

There's restore in the settings, will restore onchain and lightning
