It's there anyway to make nostr:npub126ntw5mnermmj0znhjhgdk8lh2af72sm8qfzq48umdlnhaj9kuns3le9ll work with public domains? I currently have my r53 Doman pointed to an ec2 running nginx/tailscale which redirects into my proxmox/start9 node, but once I navigate past the initial url I get errors which I believe are because the cert use by the start9 services doesn't match the one for my public domain.

I believe something in the works for V1

What do you mean? Should I be able to just replace the cert file on my server?

check out their telegram group, but i believe they are working on clearnet support like full time for their next release ( no due date ). but in addition there are some other DIY folks in that telegram group that can probably help you with current setup.

this is a good resource too https://community.start9.com/

Sorry I've not got the expertise to help with your current set up, iv just read on their support forums the next big release will include native clearnet support
