Could just be a lack of certain minerals/electrolytes, high salt intake, high stress hormones, or high blood sugar. It may take time to fix if you're eating better now and your diet was shit for a long time, especially if you have absorption issues.
I wouldn't necessarily stress about sodium/potassium because most people ingest plenty of both, but a good magnesium supplement is one I would consider taking daily (because it's stripped from soil now) and adjust the dose if you experience loose stools.
Are your elbows close to your body during your pushups? If not, that could potentially be related to your shoulder soreness.
Many medications can do this so if you're taking ANY, it's possible that might be your issue.

Sweating depletes potassium. If you're doing strenuous exercise, doesn't hurt to pre-load with a bit of potassium and/or sip it with your drink throughout the workout. Works wonders for me.
Vitamin D takes longer to work, but is MUCH needed. Severely underrated for immunity. Zinc + quercetin (or just zinc if no quercetin) can start working quicker. Just take it daily while you're sick.
I've been thinking that it would be nice to have something similar to Wikifreedia for "how tos" or similar. We could get rid of all of the overpriced paywalls (books, etc) and people could rate how well a particular one works for them
